This is by design, as custom fields are getting into issues via state transitions. If you want to add arbitrary custom fields to existing issues, just
batch editdesired issues (from operations menu of project issues) and select desired fields to add. -

When I create a new custom field for issues, I can not use it for existing issues. It is not in the "popup" that appears when pressing "..." for an issue.
However, when I create a new issue, it is there.
